The point about follicular atresia is that it is part of a system of quality control of not allowing eggs that would not produce healthy adults to become available for fertilisation. In many ways you want to keep the better quality eggs so if some are removed effectively through apoptosis that may not be bad.
It is, however, a complex system that is not fully understood.
